"Stone Storage increases your Stone storage capacity."
The Stone Storage is responsible for storing stone. As you upgrade your storage it increases in capacity. Stone is a resource frequently used to upgrade and construct buildings on your base. If your storage is destroyed during battle, you will not lose any resources. The only time your enemies gain your resources is when they take out your HQ.
